In the Marvel Cinematic Universe, especially during Phase 2, Thor’s magic was explained by science. Zeus being Kryptonian would have repeated an MCU Thor trope. From the perspective of a broader DC Universe, which would welcome other filmmakers and creators, Wonder Woman being Kryptonian would have been too restrictive. Dick Grayson being the dead Robin in the DCEU was never made canon, but it shows how specific Snyder’s DCEU vision was. For example, Snyder envisioned Dick Grayson, not Jason Todd, as the Robin killed by the Joker. Wonder Woman being Kryptonian would not be the first major Zack Snyder change from the comics in the DCEU. Related: What Happened To Justice League’s Zeus After His Darkseid Fight? Even still, such a drastic Wonder Woman backstory change could have sparked a lot of criticism for an already divisive DCEU. Snyder had a very specific vision for his DC Universe, and the idea was for Superman’s story to be at the center of a five-movie arc leading up to Justice League 3. Superhero movies often have to change or adjust elements from the comics, especially when it comes to shared universes. However, Wonder Woman being Kryptonian would be just too much of a deviation from the comics. Zack Snyder’s DC films took a few creative liberties compared to the usual DC Comics lore. Tying Wonder Woman’s origin story to Superman’s past would have been too much. Other DC heroes already had their origins attached to Superman in the DCEU, namely Cyborg and the Flash. Krypton is a significant part of DC Comics lore, yet it is just one of many worlds and dimensions that exist in the DC Universe. If every major character is somewhat tied to Kal-El, then the DC Universe becomes too small. However, tying the origins of so many important characters to the Man of Steel is tricky. Wonder Woman being Kryptonian would only have made the DCEU even more reliant on Superman. For example, The Flash is revisiting Man of Steel. Even after both Zack Snyder and Henry Cavill exited the franchise, Superman remains at the center of the DCEU.

From Kal-El’s birth in the first minutes of Man of Steel to Superman’s resurrection in Justice League, the DCEU focused its story on the Man of Steel. The very first sound in the DCEU was Kal-El’s cry, after all. Henry Cavill’s Superman was at the center of the DCEU, even more so in the Zack Snyder-directed films.
